Unless you're planning to hire a car, there are only 2 options, either by taxi or Jeepney.
Your first experience of taxis is likely to be when you arrive at Mactan Cebu International Airport. As you're leaving the arrivals hall you'll be asked many times "Taxi, Sir/Ma'am." These are special airport taxis, air conditioned, modern cars AND twice the price of a normal taxi. They operate on a fixed fee basis depending on your destination.
However, if you leave the airport building and walk across the road, up a few steps, you'll find a line of metered taxis. There are usually drivers waiting at the bottom of the steps to help you with luggage. Some will try it on and give you a price before you get in. Always tell them you want it 'on the meter.'
Taxis in the city are in plentiful supply and you can hail one down in the street. You'll also find several waiting outside popular places like shopping malls, bars and nightclubs.
Again always make sure the driver turns on the meter! If for some reason you forget to check that the meter is turned on, you arrive at your destination and the driver asks for some outlandish sum, use my favourite line. 'OK, let's go to the nearest police station!' It works wonders. You could also complain to the LTO and the driver will be suspended automatically for 30 days.
There are drivers who will try it on but there are also many honest drivers. One day I had one who reduced the meter fare because he made a mistake and took a wrong turning!
The only other mode of transport in the city is the jeepney. My advice is to ignore these like the plague. They pack so many people in that they become a haven for snatchers. If you must travel by jeepney, make sure you get in the front seat next to the driver.
