While they have a number of offices, the ferry service has a convenient office on the first floor of the SM Mall (a natural terminal for many jeepneys) and a free shuttle to the various piers. You can also use the convenient free shuttle if you get off an incoming ferry, since the Mall is a good place to catch any local jeepney, check your email, do some groceries, change money, anything realy.
